That's likely what happened. The dealerships haven't done paperwork for foreigners for years. Even most Khmers do it themselves. Just head to the Ministry of Public Works and Transportation towards Siem Riep and find a fixer there. They'll do it for you if you don't have anyone to help (you'll likely need them even if you go with a friend).
I can confirm that if you get a moto from Tang Ly Hout on Sihanouk Blvd they will register it to you as a foreigner for a $120 fee (passport is the only documentation required). He said he knows the official fee is supposed to be $50, but that he simply can't get it done for that price. He called his contact and tried negotiating on speaker phone with me there, he wasn't bullshitting.
Seems like a nice guy, his motos are almost all brand new (and he's honest about which ones aren't), and all seem to be standard prices. Nice to deal with and would happily recommend buying from him.
