I had a different experience albeit a few years back. They told me then that as long as docs were lodged and I had a receipt dated on or before the expiry date I would be grand. I didn't have to pay any overstay fees.
Maybe things have changed, maybe I just got them on a good day...
All depends on the agent you use, if they have a good relationship with the Immigration Dept then hopefully you'll only pay the fine up until the time you submit the passport to the agency, but technically you will continue to accrue overstay days until your passport is in the hands of an Immigration officer and the EOS is being processed.
