I'd think that if the guesthouses are required to make copies of passports, perhaps due to local laws, then the guesthouses would be required to keep those copies for a reasonable period of time after the person checks out-- a week, a month, something like that.
My guess here is that the shitter just asked the (young) Khmer staff person for his passport copy, and the Khmer staff person had never been asked this before and wasn't aware of any policy of keeping the copies, and just handed it to him, because Khmers generally try to accommodate requests that foreigners make to them.
